"Sit back down." Does it mean "Sit down again" or what?

It means sit down again, yes. I usually hear it when somebody in authority (a parent or teacher) is giving a child a lecture or scolding. The child thinks it is over (or wants to think so) and tries to get up to leave. The parent would immediately say "Sit back down! I'm not finished yet!" It is almost always an order - not a suggestion.
