The meaning of "charge by" in this sentence "The shop overcharged me (by £10)"
Overcharged me by E10 is that the shop charged me 10 pounds more to the normal price??

Yes, you have the right answer. You were over-charged 10 British pounds more than you should have been charged.
In America we would have said, "They charged me 10 pounds too much"! (or 10 pounds more than they should have).

Definitely. The verb is "overcharged", so they charged more than they should have. By how much? By ten pounds.
