"It seems so." and "So it seems." Are they exactly the same meaning?

They mean pretty much the same thing, with one subtle difference.
Usually when I hear "so it seems", it implies that the situation is the exact opposite of what it seems. It is usually followed with 'but" or "however"
"It seems so", in contrast, very seldom has any hidden meanings. It would depend on the way it is said.
