They can both mean to handle or settle a problem.
"To dispose" also means to discard, or throw away, and this meaning applies somewhat here.
If I deal with a problem, I might use negotiating or compromising skills to find a good solution.
If I dispose of the problem, it is more likely that I am decisive, peremptory, or commanding in solving the problem.
