They basic difference is below;
In questions or sentences that the speaker wonders, それとも is used.
次の休日は土曜ですか。それとも日曜ですか。。(疑問文)
お客はバスで来るだろうか。それとも自転車で来るだろうか。
on the other hand, または is a better choice in sentences that are not questions.
土曜、または日曜に行きます。
彼女は未婚か、または離婚したらしい。一人暮らしだ。
あるいは is a highly formal variation of these two,
彼は無罪かもしれない。あるいは、微罪というべきかもしれない。(平叙文)
今申告しますか。あるいは申告せずに、しばらく様子を見ますか。(疑問文)
