Would someone know, from a grammatical point of view, whether both these expressions are correct?
I know that they are both used interchangeably, but is there a grammatical reason why one may be incorrect, or one may be better than the other?

(The context would be, for example, when a friend asks me to meet at a certain time and she suggests 3 pm. I reply: "Sure, that works for me as well. See you then!")

Both are correct. "As well" is more formal and would normally only be used in written English.
