In case I need to tell / report somebody that I have problems dealing with smth can I use
"run into / experience / encounter problems"?
Are all of the variants the same or have slightly different meaning?

Hi Ensomih.
All three variants are almost equal in this context. However, they do have slightly different meanings or uses.
Encountered: to unexpectedly come of meet upon something
Experienced: a specific instance of undergoing something (not necessarily unexpected)
Run into: the same as experienced, but more informal
