to speak into the phone
I came across the sentence "The thin dark man was speaking into his mobile phone again."
I thought that I can only say "speak on the phone". Does "speak into the phone" mean that a person is holdong a phone, but not close to his ear so that he could speak into it?

Hi!
"Speak into" is perfectly normal - we can speak into a handset, a receiver, a microphone and so on. It just tells us where the speaker is directing his or her voice.
For speaking into a phone, I'd also get the feeling that the conversation is private and that we shouldn't listen in.
