The correct answer is 1. but why 2 and 3 is incorrect?
Is "which some of them" exactly equal to "some of which"?

Some of which is the correct answer.When you have already mentioned the subject you use the pronoun of reference "which" .
IF you use "THEM" you need to begin a new sentence- Theorists realized that physics led to a plethora of new phenomena. Some of THEM/THESE defy common sense.
