yes? /ready?
does it make sense to use "Yes?" meaning "right? do you understand it? ok' ?
And "ready?" to ask if students have finished their exercises?

Yes, you can use 'yes' in those situations.
In my opinion, to use 'ready' in that context, everyone must be aware that something else is going to follow the exercises. For example, "(Are you) ready (to start the next thing?)"
Otherwise it would be more suitable to say "finished?"
