Are both sentences OK?
It made me not feel weak.
It made me feel strong.

Strong andvweaknare opposites, but "not weak" doesn't necessarily mean strong. A person might not be weak, and at the same time, not terribly strong either.

They're both fine, but the first one would probably be used to show contrast: the speaker may usually feel weak.
