Do 'It appears' and 'Apparently' mean the same thing? For example: - It appears that we are late. - Apparently we are late. And what about this one?: - We seem to be late. Thank you in advance.

Both mean the same thing, but context and tone can be important. Apparently sometimes has a sarcastic meaning attached, so you will need to be careful when using it in conversation. 'It appears' or 'we seem' would be better to use in most cases.
