'That's not just it' doesn't sound natural at all. A more natural phrase in this context would be 'That's not all'. "She hates Jim. She once spread a really bad rumour about him, but that's not all - she also loves to bully him." In fact, offhand, I can't think of a situation where we'd say 'That's not just it'. Are you sure that this sentence is correct?
