have done - Present perfect, past action which has relevance or influence on the Present
had done- past perfect, used to denote a past action before another past action
have been doing- present perfect progressive ( or continuous) the same as the first one only the action is a long, continued one
have been done- present perfect passive a present perfect action which is passive eg. This exercise has already been done.

had done - you had done your work - past perfect
have been doing - i have been doing this work since morning - present perfect continue
have been done - mails have been done / sent - passive voice
