(It was) nice seeing you again. Nice talking to/with you (again).
Do these expressions work for "friends", for example when you see them after a long time?
or are they only for someone who you don't know very much?

These are a little formal for a close friend. We might say instead, "It was good to see you / talk to you again."

I think it is just fine, it shows that you are being polite and considerate of the other person . You can never go wrong with being overly polite .
