"Я тоже" is used in nominative case. E.g. (I like apples -- I like them too)
"Мне тоже" is in dative case. "Он прислал мне сообщение" -- "Мне тоже" ("He has sent me a message" -- "me too").
Other cases:
(I was not present at the meeting) -- "меня тоже"
(The boss has complimented me) -- "меня тоже" (it coincides with Genitive for this kind of words)
(My parents are proud of me) -- "мной тоже"
(My mum cares about me)-- "обо мне тоже"

"Мне тоже" means making something FOR me. And its often use in cafe fe. When your friend asks to bring him a water and you say "Мне тоже"
And you could use "Мне тоже" in a passive voice
