Which of these is correct "I thought that you ignored me" or "I thought that you had ignored me"?

I think that they are both right.

'You had ignored': ignoring is something that happens over a period of time, and you can only positively identify it after that period has finished, so the past perfect is correct.
Many speakers of American English don't use the past perfect, so would use 'you ignored' instead.
