Which languages do you speak=which languages can you speak...Are there any differences?

By meaning? No, there are the same in usual situation. You can ask either way. But if there is a difference, then by "what language do you speak" people expect you to choose a language so they can communicate with you in that language; by "what language can you speak" the answer to that should be include all the language you can speak.
