He throws a ball at me sounds like he is trying to hit you with the ball. He throws a ball to me sounds like you are playing a game together.

He throws a ball at me (with the intention that the ball hit me, possibly with the intention to hurt me).
He throws a ball to me (with the intention that I catch the ball).
