What is the meaning of “to put otherwise”? How to phrase this in context?
Does “to put it otherwise” mean “in other words”?
And is it considered formal enough for academic writing?

Indeed, but it's not considered as formal.
I'd advise you to try this:
"To phrase it differently"
You may find many other variants of said phrase looking up a Thesaurus on Google (Synonyms Dictionary)
