Spell of Malaysia and Indonesia in Arabic. why we have to spell 'Indonesia' as 'اندونيسيا' where it has to use س for 's' but why we have to spell 'Malaysia' as 'ماليزيا' and ز is used for 's'?

This is a foreign term to arabic so it can be spelled anyway as long as it respects the prononciation of the original term

because names of countries varies from one language to another ... in arabic Malaysia is Maliziya and Indonesia is Andenosia ... thats why Z or ز replaces the S or س in malaysia .... .... i will give u an example : France is France in english , Faransa in arabic , while its Perancis in your language hope u got my point :)

well , i don't really know , but countries names in arabic are not necessary diven from the english names , ex: egypt in arabic is "misr" مصر russia in arabic is "rosia" روسيا china in arabic is "el sin" الصين i think it is the same for other languages also , english names are not the standard.
