Où se trouve ___ = Where is ___ located?
Où est la ___ = Where is the ___?
While you could technically say "Où se trouve le crayon?" it is more natural to say "Où est le crayon?".
"Où se trouve" would be better suited for location. "Où se trouve la rue Principale?" or "Où se trouve Big Ben?"
