alle zwei Wochen=every two weeks
jede zweite Woche=every second week

It’s essentially the same. It means every second week.
The best translation for what you want to say would be:
Meine Tochter spielt alle paar Wochen Orgel in der Kirche.
But you could also say:
Meine Tochter spielt ab und zu Orgel in der Kirche.
Oder:
Meine Tochter spielt hin und wieder Orgel in der Kirche.
