Which option sounds more natural in the following:
"She had two options to deal with the difficulty/problem. One possibility was to move back with her brother. Another alternative was to rent her own space."
Is difficult/problem interchangeable?

Yes. There's no difference in meaning, so you can use either one.
By the way, it would sound better to say "move back in with" rather than just "move back with."
