Sorry, I don't think I will arrive home on time today, but I will let you know.
You should add "I don't think" in the beginning, because when you say: "I will let you know" it means that you're expressing uncertainty about a situation that will affect the other person, and you're not sure about what is going happen. So, saying: "I won't arrive home on time" - That expresses too much certainty for "Let you know" to make any sense. I hope that explanation is helpful for you.
