A boat leaves a wake. A wake is the wave of water that hit you as a boat passes. The wake of a big or fast boat can overturn other boats and cause all sorts of havoc. So this is a reference to someone or thing that passes through, often in a hurry, and leaves a 'wake' behind them that causes others problems often long after they have gone.
