Which one is correct?
A:What countries wouldn't you like to visit?
B:What countries would you not like to visit?

I'd say either. They are both grammatically correct.
As to meaning, to me they are both questions, and asking the same thing.
My tone of voice and intonation could change the meaning to a sort of exclamation. Wow! You want to visit them all. Hey! Is there anywhere you don't want to go?
It may or may not require an answer. Perhaps you could just smile, and wave your plane tickets.
