Is it a correct sentence? Is swotting correctly used in this sentence? So I had nothing to do but sit for two or three hours swotting Physics, Chemistry and Maths.

Yes, that makes sense, at least in British English. If you have tests or exams in these subjects coming up, and you've been working hard with your head bent over your books, memorising lots of facts, then 'swotting' is right. It's quite an informal word.
