I'd like to change these sentences into expressions that the natives speak generally.

, there are some potential side effects in the long run."

Honestly, your sentence could be spoken or written by a native speaker, and I wouldn't have any problem with it. A couple ways of rewording it that would make it look /slightly/ more like something I personally might say, I would go with:
"When it comes to surgeries that improve your eyesight, there are some potential long-term side effects"
or
"When it comes to LASIK eye surgery, there are some potential side effects in the long run"
Like I said before, your sentence already works very well, these are just a couple of other options. Best of luck continuing your English learning!
