Is it natural/grammatically correct to say "same middle letter, different pronunciation" or any better options?
Thank you in advance.

You can absolutely say that two words have the "same middle letter, different pronunciation", but I would lean toward adding a couple more pieces to this sentence- the word "but" and plural for "pronunciations", as there will be more than one pronunciation. So the full phrase might be "the same middle letter, but different pronunciations".
Which words were you thinking of in this example? English has plenty of cases where the same letter might be pronounced very differently!
