Do these sound natural?

The first sentence needed a small correction to clarify the action being performed ("He is encouraging his student by patting him on the back").
The second sentence is already natural and doesn't need any changes.

The second one does sound natural.
The first one could be
1. He is patting his student on the back to encourage him.
2. He is encouraging his student by patting him on the back.
