I'm not sure if you're asking what is the difference between both of the expressions, or just how to use the two. anyway(בכל אופן, בכל מקרה), both of them have the same meaning. You can use both as you use the word "anyway" in english, Like I just did. And here is another example: "לא הבנתי את התשובה, תודה רבה בכל אופן"/"לא הבנתי את התשובה, תודה רבה בכל מקרה." "I did not understand the answer, but thanks anyway". It's important to add that "בכל מקרה" can mean something else in another context, like: "בכל מקרה של סתירה בין שתי הגרסאות, עליך לבצע בדיקה נוספת" means: "In any case of discrepancy between the two versions, you must perform an additional examination". And it's "מישהו יכול להסביר לי". good luck :)
