In medieval times, persons with contrary beliefs were executed, one method being death by burning. The victim was tied to a stake and burned. In modern times, we have become more tolerant of differing opinions. The phrase is used here as a metaphor for intolerance.

burn at the stake, refers to when witches were burned at the the stake. I think it means punish badly or treat badly.
