How can I say that I want for example, 3 each of something?
例えば、コンビニでから揚げを買いたい時、二つ味があります。そして、醤油から揚げ三つと塩から揚げ三つ欲しければ、何と言うのがいいですか？

each is ずつ(zutu) → 「３つ(みっつ)ずつください」でOKですよ。

I would say 塩味としょうゆ味をみっつずつください / 塩としょうゆ、みっつずつください 。
(or さんこずつ)
