This phrase is another way to say, "Let me say this differently so it is easier for you to understand."
For example:
Person #1: Wow, look at those superfluous (this means unnecessary) words!
Person #2: What does that word mean?
Person #1: To put it another way, those words are unnecessary.

To me "Let me put it another way." sounds more natural than "Let me put it *in* another way."
