Which one is correct for responsing to an email?
1. Thank you for your reply
2. Thank you for replying
3. Thank you for the reply
4. Thank you for replying my email
Is there any other ways to say it in a formal way?

Number 1, 2 and 3 would be great. Remember to put the correct punctuation after each sentence. In number 4, it should read, "Thank you for replying to my email."
Another way to say it:
"Thank you for the response."
