Core Egyptian Arabic Words That Differ From MSA
I speak MSA at a professional level and will now be in Egypt for a long time. Therefore, my goal is to take the next 2-3 months to dive into ECA, but most resources seem to be designed for learners who are starting from zero.
Does anyone know of a list of common ECA words that are different from MSA? Thank you very much.

I think the the resources are poor to find books that present Arabic dialects in its different levels.
The best way for a learner is to collect the words and phrases from here and there to reach your own target in that language or dialect.
I think from my humble point of view is that joining Forums like this:
http://www.zakiworld.com/ar/vforum/showthread.php?t=76548
might be helpful since it puts you in the Egyptian community and you can contact them or ask anything comes to your mind.

أعتقد أنه من الصعب ان تجد مصادر مكتوبة متطورة فى اللهجة المصرية ولكن سيكون المصدر الأفضل هو المحادثة مع المصريين
يمكننى أن أجيبك إذا كان لديك استفسار عن بعض الكلمات

كيف حالك - ازيك how are you
لا اعرف - (مش) عارف (do not) know
لا افهم - (مش) فاهم (do not) undestand
لماذا - ليه why
كيف - ازاى how
يذهب , تذهب , نذهب, اذهب- يروح , تروح , نروح, اروح to go
يسار - شِمال left
Those are some basic words to get you started. you will learn more when conversing with people in everyday life. hope you'll find this list useful.
امام - اُدام in front of
يُحضِر - يجيب to bring
مريض - عيان sick/ill
