Is it ok to say "I've come to realize/understand" ?
ie. Gradually I've come to realize that my job doesn't give me any more satisfaction

It is absolutely correct.
"Gradually, I have come to realize" is a common phrase.

As the other commentator noted, this phrase makes sense if you are emphasizing the process (or length of time) of achieving your realization.
