To make it even more natural, I would suggest: She didn't stay home because she was sick. It was because she doesn't have a car.

#1 is better. #2 is confusing because the listener will have a difficult time figuring out whether or not she stayed at home. If you study it for a while, it makes sense, but sentences shouldn't be hard to figure out.
