The sentence with the “it” sounds correct to my American ear. Without “it” sounds wrong. In current American English, we would more likely say “whenever you like.” “Takes your fancy” sounds old-fashioned and is sometimes used sarcastically. Example: (Boss to an employee who keeps showing up late) “Sure, Jimmy, feel free to start work whenever it takes your fancy. We’re not in business to make money.”
