Can you omit estar in present progressive? Informally, would it be normal to say "trabajando" to por ejemplo que haces? Or do you always have to say estoy trabajando? Otro ejemplo: estoy consado pero estoy trabajando. There is a lot of estoy in the sentence above, so I'm not sure that it sounds natural.

Yes, it's very common to omit the verb when the question already includes that verb: - ¿Qué estás haciendo? (Estoy) Estudiando - ¿Cómo estás? (Estoy) Bien
