In natural English dialogue, I would say that "you did well today" could mean that the person did something physically or acted in a good way - like: delivering a speech; diffusing a difficult situation; performing a heroic act - saving a life; In natural English dialogue, I would say that "you did a great job today" means that that person has completed a task well - they have made a good job of something. For example, when they have completed work-based tasks; completed/executed projects; performed a certain duty.
