ペンを持っている? pen wo motteiru?(edited)

ペン持ってる？ pen motteru?　We tend to omit "wo" when you are talking to your close friend. Politer version is; ペンを持っていますか？pen wo motte imasuka? But if you ask it very politely, you should say like 何か書くものをお持ちですか？ nanika kakumono wo omochi desuka? meaning, Have you got something to write with?

ちょっと、ペンを貸していただいてもよろしいでしょうか。 友達だったら、 ごめーん、ちょっとペン貸して！！ こんなかんじだと思います。

あなたはボールペンがありますか。(I'm not sure that is 100% correct.)

You can say in different ways depending on the situation or required level of politeness. The shortest: ペンある？ Medium: ペンがありますか？ ペンを貸してもらえませんか？ The longest: すみませんがペンを貸していただけないでしょうか。
