I forgot two of your sentences:
"He left me here and went to eat" - this one is correct - you can't say "went eat"
"I will take a nap before I go study/before I go to study - both of these sound right - I can't tell you why, but either one could be used.
1) It sounds better to say, "My brother just woke up and read a book (or some books)." But if you wanted to use "went," then you would need to use the "to" - "My brother just woke up and went to read books."
"he goes to read all my comic books" is correct. "goes read" just doesn't sound right.
2) "got scratches . . ." - does not sound odd at all.
"took everything in his store" is right, and "too" sounded good in both places.

but could you really say " He used my saucepan and IT GOT scratches all over IT. and it was my favorite TOO!"?
and "The robbers took everything in his store, and beat him up TOO!"? Really?
Should I use "and tto top it all" in the second one?
Yes, using "too" in those sentences sounds fine. And "it got scratches on it" sounds fine as well.
And the phrase you're looking for, I think, is "to top it all off."
