How can I say “Because you helped me you are so kind” differently?
I’d like to say “you are very kind because you helped me.”
Can I say as follows?
1. You are so kind that you helped me.
2. You are very kind that you helped me.
3. You are very/so kind to help me.
I think #1 might sound like you are so kind, and therefore (as a result) you helped me. What do you think?

I do agree - it sounds like you have the 'cause and effect' the wrong way around! None of those statements sound very natural, although the third is the closest to what we'd say.
Here are a couple of suggestions:
One way of putting the idea into a single statement is "It was so kind of you to help me".
Or, if you want to make 'you' the subject, you probably need two statements: e.g. "Thank you for helping me. You're so kind."

I think the best answer is to say "It's so nice (kind) of you to help me" .
#1 can also deliever the meaning of what you felt and why are you thanking but it may sound a little awkward.
