What’s the difference between these two sentences? Which one is correct and why?
1. Then, having being picked up from different riverside stops, Anna and the other children are taught their usual material before being dropped off at the end of the day.

Then, having been picked up… is better than either of those.

The issue you are looking at here is participle phrases which work like adjective phrases. Being picked up ... stops and being dropped off ...day are present participle phrases. Sentence two is correct with one such phrase at the beginning and another at the end.
Sentence 1 has a typo in the creation of a present perfect participle phrase which should be 'having been picked up.' Karen's explanation of that is fine. She just left out that sentence two is also fine.
The British Council has an excellent post on participle phrases going through present, past and perfect participle phrases.

1 is correct. 'Having been' refers to an action before the main clause. Being would be present tense, in which case you would talk about something that is true or happens at the same time.
Example: Being an adult, she has to make responsible decisions all the time.
