First of all, unlike English, we don't put a full stop/comma/question mark at the end of Thai sentences. The word "เป็น" isn't incorrect but i think "คือ" is more appropriate in this case. Here is my correction for you (in blue). 

นี่คือพจนานุกรม

นี้เป็นพจนานุกรม. 

This is a dictionary.

นี่คือหนังสือพิมพ์
นี้เป็นหนังสือพิมพ์.
This is a newspaper.

นี่คือนามบัตร
นี้เป็นนามัตร.
This is a namecard.

นี่คืออะไรครับ

นี้เป็นอะไรครับ?
What is this?

นี่คือปากกาใช่ไหมครับ (you can omit the word คือ)

ไม่ใช่ นี่คือดินสอครับ (you can omit the word คือ) 

ที่เป็นปากกาใช่ไหมครับ?
ไม่ใช่,นี้เป็นดินสอครับ.
Is that pen?
No it isn't, this is a pencil.

I don't quite understand what you mean for this one.
นี้เป็นหนึ่งใช่ไหมครับ?
ไม่ใช่,นี้เป็นเจ็ดครับ.
Is this an one?
No, it isn't, this is a seven.

นี่คือนิตยสาร(เกี่ยวกับ)รถครับ
นี้เป็นรถนิตยสารครับ.
